Is it possible to select which invoices to allow online payment (i.e. Stripe / PayPal) available for? For example, checking a box which allows recipients to pay some invoices online, but not others?

If you go to More Options when viewing an invoice, and select Pay Online
You can switch off any payment methods you wouldn’t want to offer for that invoice:
