There is an option to remove the address and other details of the company from the letters template, but the logo still appears on the letters to clients. That prevents us from using our letterhead paper. Is there any way to remove the logo from the letters but NOT from the invoices?

There isn’t a way to do this at the moment I’m afraid. There is an existing feature request however to customise letters further. I believe with a CSS template, you would be able to remove the logo, so it may be worth adding your vote here:
