Vat number not recognised when submitting return

I have submitted my return and it is coming back that my VAT number is not recognised. I have spoken to HMRC and they cannot see why it is not linking properly. I have registered for MTD and linked my account but with no luck. HMRC have suggested I speak to you

Can you confirm that you’ve had the confirmation email from HMRC?

Yes I have had the confirmation email
