The invoice template can be tweaked with a bit of CSS (we have a few guides on this here), although I appreciate that if you’re not familiar with CSS this can be a bit of a minefield.
Moving the logo and the title should be OK, however removing certain elements such as the subtotal isn’t going to be possible on selected invoices unfortunately as the template is applied to all invoices.
