In my company settings (new company formed last August), my “End of Year Accounts” date is currently showing 31st March 2018. However, my tax year as confirmed by HMRC is 6th November 2018 to 5th November 2019. Should I amend the date manually and if I do this how will it affect the invoices raised to date?

If you look up your company on Companies House it should show when the first accounts are made up to. e.g.
This is what you would need to input into your company settings for the next year end date. All the other reports will reference this date.
