Whilst I have found how to attach the invoice itself as a PDF, the attachment to the invoice itself does not get attached. Is there a way to do this?

I believe you’re referring to the files attached to the invoice?
There isn’t a way to attach these I’m afraid. However the way that we use within QuickFile (links in the email itself) can also help with audit trails for you. For example, when a user views an invoice or file within your account - we log this, which in turn can help in the “we didn’t receive it” scenario.
Depending on the age of your account, you may need to make a small tweak to enable this. The following post should be able to help (which also includes examples):
