I have just started with quickfile. Loaded bank statement, includes three payments. Created 3 invoices for the payments and now the bank view has doubled the amount in th ebalance. Tagging, i.e. linking the two seems to have no change to the total balance reported. Have I missed the effects of tagging?

You’ve missed the point of tagging. What you have done is marked the invoices as paid. What you should have done is tagged the bank transaction and linked it to the invoice.
Now you will need to delete the untagged duplicates
