we are trying to submit a vat return for period July-September but two transactions from a previous return are being picked up and 3 are missing from our current return, making the values wrong. We have checked dates and they are correct but are still not being picked up??
Are you on cash accounting? If so then QuickFile bases the return on the dates of the payments, not the dates of the invoices.

It would only not pick them up if the dates are outside of the return period.
You’ll need to check your VAT start date, but I would also recommend having a second look at the payments linked to the invoices you are expecting to see as it is more than likely these dates aren’t within the period
